Basically, that's what's going on. In the IJN, destroyers and lesser ships (Frigates, Gun Boats, Torpedo Boats, Submarines, etc) were led by a Commander, and almost never had any direct connection with a higher ranked officer except through the DesRon Commander (also a Commander, but position made them higher on the food chain). Everything above a Destroyer (every other class in Kancolle, except the Army Ships) in some way or another reported to an Admiral.
The US (and to my understanding, the commonwealth nations) did it differently, in that all Destroyer Commanders had direct access to their Flag Officer, who was usually on either an Aircraft Carrier, a Heavy Cruiser, or a Battleship. The logic being that every ship operated as a single unit, and therefore the Flag could control them better that way (being that every Flag only controlled somewhere between 15 and 20 ships, this was possible).
