It's not sneaking it in if it's in the manga, the only thing she's allowed to write in them is sound effects. ZUN writes all the rest, even the small text, right down to expressions and actions taken in each panel.
Aki Eda (SSiB) used to draw it too.
She was apparently a fan-artist first who did lots of shipping and then she got hired and did even more shipping. She apparently would still like to do it, she just doesn't have the time anymore.
Azuma Aya, among other artists who worked with him, has pointed out that ZUN can be quite strict with what he wants to convey. The afterword from WaHH vol.3 more or less imply that nothing happens without his approval. So yes, all the ReiMari moments and more goes back to the guy himself.
