Well, keep in mind that this is basically Tokyo-area Japan, and the SS Anne is sitting in Tokyo Bay.

A luxury ship would be an insanely expensive endeavor to travel what amounts to a closed lake and river system. A ferry would be fine, but something like the SS Anne is treated like an ocean-going vessel. With about three and a half decks thats about $555 million to $600 million dollars.

Given the region doesn't appear to be densely populated, I don't see how it could survive getting funding in the first place.

It could be that Giovanni is running a laundering scheme ala the producers, hoping the company goes bankrupt and he can make hundreds of millions on the whole deal.

Another thing to think about is that the Map only "looks small". Realistically, it could take Days or even weeks for the SS Anne to get from Vermillion city to like Celdon city or something. Granted the map doesn't show a dock, but we can consider it an abridged version.

This may not be true for other games. I don't have an answer that applies to all games. In my opinion, the sea route seems truly blocked in FRLG for example, because the Cycling Road seems to be a patch of land on the same level as the sea.
