Makes more sense the longer you think about it. The Zone is basically S.T.A.L.K.E.R's version of Gensokyo: a romanticised(by its fans, and in-universe by the Freedom faction) hellhole where supernatural events are common and monsters go bump in the night. And day.

From time to time, Yukari likes to get out into the real world and check up on things...to see how things have changed over the years.

Every time she does, however, she is reminded of exactly why she seperated Gensokyo from the rest of the world....
