Edit: It appears I misread something and thought they changed the ship sinking mechanic. Apparently it was a graphical error that made it seem that way and has been patched since.

ship girls can only sink in night battle. unless they enter a day battle with less then 1/4th their HP (in the red basically) Basically a ship girl can go from max hp to 1 hp in a day battle, if they're targeted while in the red during the same sortie they were dropped to red, the attack will always miss.

Not night battle, but the next node. If your girl drops to red at, let's say Node A day battle, she won't sink at Node A day and night battle. If you go on to the next node however, things might be a bit different.

^^Basically, this. As long as your shipgirl doesn't enter day combat in [大破] (Heavy Damage) state, she will never sink.
Another thing is if an enemy attack deals more damage than your shipgirl's HP pool (here's where the "Overkill" comes in), the damage cap is scaled back to deal anywhere from 50-75% of the HP pool instead of the full damage (Abyssal ships don't get this luxury). Some ships with small HP pool (such as the various DDs) will survive to medium damage by an elite Ru-class' attack with about 5/16 HP left, while a larger CA may be critically damaged by the same attack with 5/30 HP left. This only happens when your shipgirl is at full health, though. Otherwise, she can get hit to 1HP in a single attack.
I can't remember where I read this, but there was a patch added almost immediately after Operation MI where they fixed a bug that could cause shipgirls to be sunk while still at medium damage. Some people said it was a freak bug or graphical display error, so I guess that was what the patch was supposed to amend.
Edit: I still can't find definitive proof, but one of the early Event maps (probably from 2013) treated going into Night Battle in the same node as entering a new battle node, thus causing a ship hit to Heavy Damage during Day Battle to sink in Night Battle. The developers patched that almost immediately, but a lot of old Teitokus from back then lost a few girls already before the patch was applied.
Just to clarify on this; what was explained is the current system. Before that, any ship could be sunk from receiving sufficient damage. As that made the harder maps impossible, the current "Protection System" was added where advancing in critical HP would put that girl at risk of sinking. Except for flagships; seems their immunity was always in place.
[/quote]People were taking advantage of flagship immunity to clear maps with cls dds cvls and basically any enemy ship that can target submarines. They would put a SS as flagship and presto! Since flagship cannot be sunk, you basically become invincible
