A bokken is a specific type of wooden sword, namely, one shaped (and balanced) like a katana, to be used in practicing Japanese swordfighting (or as a weapon, as exemplified by Miyamoto Musashi).
A wooden_sword can refer to any sword-shaped object that is made out of wood, both functional and ceremonial. (European wooden training swords, Taoist peach-wood swords, etc.)
Naturally, all bokken are wooden swords, but not all wooden swords are bokken.
Japanese wooden sword = Bokken?
Well, the shinai is also a Japanese wooden sword, but it isn't a bokken. As far as I know, the bokken is a wooden sword that, as NNescio said, has the same shape as a katana, but out of wood.
