I actually dislike Hinata more than I dislike Sakura, mainly because even when she breaks of that "I'm a helpless girl who's only capable of calling out the main hero's name in battle" phase, she's still pretty lame, and she's just a weak stereotype.
I had figured it had something to do with unlikeable characters, or at least ones who were whiny. And Sakura was pretty weaksauce for the longest while. I'll refrain from saying the same tired old mentions everyone else has. :P

But this is Sakura we're seeing, and she is everything you listed for Hinata ten times more. Seriously one of the worst female and shounen heroine character ever concivied by a professional mangaka and artist. More so than Nina Eistien and Kagome.
Honestly CrystalShinigami, I can understand what you mean with the "meek fighter" personality, though I personally say it is the fault of the mangaka, who even admitted he was not good at developing female characters.
I like Sakura's energy and attitude, but she turns to jelly the second a boy is around, it is rather disappointing, and she hardly got to fight a good chunk of the time.

Except when Sakura fights, she actually lands punches and contributes to the overall victory. Hinata gets her ass kicked.

This.
She hasn't hit anyone worth noticing. Her fight with Sasori was her only showing and still she was being baby sat by an old woman and a living puppet 80% of the fight.
She got pwned by a g and his hoe.
Hinata at least saved the main character with her attempts to fight.
People hate Shinji because they hate the idea of how somebody would actually react in that kind of situation.
he's one of the best anime male characters of all time, the sooner people accept this the better off they will be...but oh no they have to hate him because they see alot of their worst qualities in him. I'm sorry that most people want to see perfect characters who never develope...argh it makes me angry :)

ugh really dislike the 'vote down' feature.
Anyway in opinion. People dislike him for a number of reasons that people like him. I think the general acceptance is the fact that "he is a kid with a lot of weight on his shoulders / he manages to tough things out / kind of cute etc". But it is how "woe is me / i'm a black hole / push everyone trying to help me personality" that gets to people as well. It is like he wants to go suicide and take everyone with him because he hurts... he can be a real downer.
He had two females out preform him when it came to using the Units, and life wise, they didn't exactly whine about how much life sucks every episode. I can admire Shinji for at least trying to be brave, and certainly being a different Shounen character in comparison to the copy/paste personalities of 2000 onward.
I wouldn't call him the best, but he is rather interesting.
