Could be that: Peach has Mario so she's set and can drink away, Zelda has Link but he never talks to her (or at all) so she's pissed, and Samus doesn't have anyone hence the crying...

Samus is part Birdperson and part Vampire Jellyfish, though. I, personally, would not like to see what her ideal man looks like.
So, its possible that she's crying over the fact that her biology is so altered she doesn't know what she's attracted to anymore, if it even exists. I.E., crying over the fact that not only is she single, she WILL stay that way forever, no matter how much she looks.

As of Fusion, she at least has Metroid cell cultures active in her system, even if she isn't quite part-metroid herself.

She's still fundamentally human, so her ideal partner is probably still recognizable. I'm more worried about how her children would turn out (assuming she still has any viable ovum).
Zelda might be unsure of her next appearance in a Smash Bros. game. The Skyward Sword Zelda has the childhood friend girl-next-door feel (I've been watching Volvagia/Gloverrandall's Skyward Sword videos). Well I hope they keep Twilight Princess Link as a selectable character in the next one.
As for Samus, her being Human/Chozo/Metroid wouldn't really matter to a potential suitor.

Most gene therapy treatments don't touch germ cells, so her ova should be unchanged from when she was originally born.
Biologically speaking, the life threatening infestation of X parasite that caused the need for metroid cell culture injection probably had more effect on her than the cure itself, if only since it sent her body into shock. However; as for her Chozo portion, it is stated that Samus had her very genetics mixed with Chozo. Thus, her zygotes would most likely carry some Chozo genetics within them. However, these genetics may go dormant phenotypically, as Samus herself dosn't display any Chozo characteristics (aside from her ability to survive "harsh environments" on Planet Zebes. The Chozo armor's recognition of her is on a genetic level).
I can't believe nobody noticed or pointed it out that Zelda is drinking from a glass slightly bigger that her own head. That's one Asgard-like drinking there...
A HYLIAN GLASS FOR A HYLIAN THIRST. Samus is just sad because she knows she's going to have to wait another five to eight years until she gets a new game.
I noticed that there's a dish w/ some kind of sauce in it in front of Peach, which got me to thinking:
Peach had Samus & Zelda try this particular hot sauce, which they weren't ready for; Zelda's trying to treat it w/ her drink, while Samus is just breaking down in tears. Peach, of course, has a good laugh at their expense.
The dude behind them was likely in on the prank, too.
