Clownpiece is only super popular in the west. There is absolutely nothing strange about Reimu being in first place.

Koishi winning the 1st place spot last year was a massive fluke likely due to her appearing in HM and then the bonus push from her silly knifecraziness in ULiL.
I've seen twitter fanart of Sagume much more frequently over other lolk characters, she's been popular with Japan since the beginning- don't take the number of fanart on here (Clownpiece having almost 1k) to be an indicator of overall popularity.
Well, who doesn't love a "one winged angel" with an ability that is fun to play with? She basically has an ability that can troll herself, leading to many hilarious instances.
As others have said, Clownpiece is more popular in America, but not as much in Japan. Since Danbooru is an English site with mostly American visitors, they would look for Clownpiece fan arts more than Sagume. If one were to count the no. of fan arts of Sagume on Pixiv, one may find that she has more than Clownpiece.

Numbers don't really represent the ranking system, so going by Pixiv or Danbooru isn't going to work out. Perhaps the favourite character of an artist isn't the one he/she draws multiple times.
Aside from artists, don't forget the people who're into lore (official work of fanfiction), music or just the games. They have voted too and you can't really backtrack those results to Pixiv or Danbooru.

My point was just showing that clownpiece has more fanart while game2009 said sagume had more which is not true
