I must say, at the risk of being pedantic, the wave motion gun is intended to be the ultimate weapon! Why would you need two? That's dumb. Clearly a wave motion gun is fired from the heart, a la iron man, and not something superficial like breasts.

Paired wave motion guns can be installed for multiple reasons.
1. Can't build one big enough for the amount of power the engine can put out, therefore you need two barrels.
2. Redundancy. In case of battle damage you will have a backup.
3. Getting around treaty restrictions by having the paired weapon stated to fire a non-planet busting beam, but instead a scatter effect that is useful for anti-fleet combat.
We'll see what they come up with when the second series bases on Yamato 2199 comes out later this year and next year.
