It's pretty hard to kill youkai permanently, she'll be fine.
...I hate to be that guy... but one of the conditions for a Youkai's death includes "the thing they embody is destroyed". For most Youkai, this is not an issue because they embody concepts or aspects of nature itself, but Kogasa embodies a forgotten umbrella, which is a physical object that can be broken, so if her umbrella is destroyed...
Okay, a very nasty tear, and some breakage. But destroyed? Nah. You can fix that.
Let's compare with human body. Now, pretend there are spare parts for whatever part of your body which is broken/hurt or the like. Now, let's say you get shot in the heart and some surgeons give you a new heart but that's after you already died, no more brain activity I mean.

Possible, but the odds aren't good. It depends on location and equipment in the vicinity.
At best, supplementary tools to keep you alive longer would be used while the doctors prepare to do the surgery. Still, this would count as having broken spine *and* a possible destroyed heart and lungs so the odds are not very much in her favour... still... treatment is possible. Just don't bet on it being a success.
Edit. Forgot to mention that your brain activity consist 3 minutes after death before permanent damage begins to settle in (if you die in roughly room temperature). For Gensokyo I am guessing your spirit will slowly break appart and trickle away faster and faster so a similar process (just more spiritual). Thus, treatment, if done fast enough, should be possible.

But in case of a youkai, breaking the embodiment isn't necessarily the way to kill them. Because they are spiritual beings, they can't die or at least, as long as someone is still believing that they exist somewhere, even without form. After all, they are the manifestation of believes. So, Kogasa should be fine, as long as Flan doesn't give up finding her.
