the actual NES hardware had trouble keeping up in Zelda with multiple enemies and sprites on the screen at the same time. if you only played it emulated then you might not have seen that because the emulator would most likely have compensated
I don't remember skipping, but I do remember getting bad framerate issues when there were too many sprites on the screen. It'd be like playing in slow-motion for a little while.
